File columns

In biological research, files are critical for capturing and sharing data. For example, FASTA and GenBank sequence files are commonly used to capture the sequences of plasmids and proteins.

In Deep Origin, files can be linked both to cells and notebooks of databases. This page outlines how to link files to cells. More information about linking files to notebooks is here. Together, Deep Origin databases, notebooks, and files make it easy to integrate all of your data, metadata, and procedures.

Example: GenBank files for plasmid sequences

The video below illustrates how to attach a GenBank file to the sequence of a plasmid, then download this file, and finally unlink it from the plasmid.

Uploading a file and assigning it to a cell of a row

To assign a file to a cell of a row, follow these instructions:

  1. Locate the row and column which you would like to assign a file to.
  2. Double-click the cell which you would like to assign the file to.
  3. Within the cell, click the "Add a file" button. This will open your local file explorer.
  4. Select the file that you would like to attach to the cell.
  5. Click the "Open" button your file explorer. After clicking the "Open" button, the file will be uploaded to Deep Origin and linked to the cell.

Downloading a file assigned to a cell of a row

  1. Locate the file you want to download.
  2. Click the actions (…) button next to the file.
  3. In the dropdown menu that opens, select the "Download" option. The file will then be downloaded to your local computer.

Archiving a file assigned to a cell of a row

  1. Locate the file you want to unlink.
  2. Double-click the cell where the file is located.
  3. Click the actions (…) button for the file.
  4. In the dropdown menu that opens, select the "Unlink" option. The link between the file and the cell will be removed. If the file is not linked to any other cell, the file will be moved to your file staging area. To prevent data loss, files uploaded to Deep Origin are never deleted.

Bulk uploading and assigning files and assigning files to multiple rows

Follow the steps below to add multiple files to a database and assign them to rows in bulk. With this feature, each file can be assigned to multiple rows:

  1. Select rows: In the data grid for the database, use the checkboxes next to each row to select the rows you want to add files to. You can select one or multiple rows at a time.
  2. Open the bulk file uploading and assignment tool: Click the "Upload files" button located at the top of the database.
  3. Choose file column: In the popup window that opens, select the column the files should be assigned to.
  4. Upload files: In the popup window, either browse for files on your local machine or drag and drop files into the window. After the selected files have been uploaded, click the "Next" button in the popup window.
  5. Assign files to rows: In the popup window, assign each file to one or more rows. For help keeping track of which files still need to be assigned, enable the toggle button at the top of the popup window. When enabled, files which have already been assigned to rows are hidden from selection.
  6. Save assignments: Once you have assigned the files to rows, click the "Assign" button to save the file assignments. The uploaded files will now be linked to the respective rows.
